Duplication rarely happens one file at a time. Far more often an entire folder was copied - to a backup drive, a new machine, a colleague's share - and every file inside it is now duplicated. A duplicate folder finder reports the folder pairs, so you can clear thousands of duplicates in one decision instead of thousands.

Why a file list is the wrong shape for this problem

A duplicate file report answers "which files have copies?" It cannot easily answer the question people usually have, which is "did I copy this whole folder somewhere and forget about it?"

Work it out from the file list and you are reconstructing folder membership by hand: scrolling thousands of rows, noticing that many share a parent path, and trying to judge whether every file in that folder is accounted for or just most of them. That last part is what makes it genuinely difficult. A folder where 40 of 40 files are duplicated elsewhere can be deleted outright. A folder where 39 of 40 are duplicated cannot - and from a file list, those two situations look nearly identical.

How to find duplicate folders

  1. Run a duplicate file search first. The folder report is built from file-level results, so it needs a completed search to work from. Include every location that might hold a copied folder - the working drive, the backup drive, the archive share.
  2. Match on file contents. Folder-level conclusions are only as trustworthy as the file matching underneath them. Use a content checksum rather than name-and-size matching, so that a folder pair reported as identical really is.
  3. Open the Duplicate Folders pane. It sits at the bottom of the main window by default and analyzes the results automatically the first time it is shown. Use Refresh to re-run the analysis after marking or processing files.
  4. Read the status column before anything else. Complete means every scanned file in each folder was matched by a duplicate in the other. Partial means the folders share duplicates but each holds unmatched files too. Incomplete scan means coverage was incomplete, so the true overlap cannot be determined.
  5. Check how much is actually duplicated. The Duplicated (A) and Duplicated (B) columns show what proportion of each folder is duplicated in the other, as a percentage with matched and present counts - for example 80% (8/10). Recoverable shows the disk space you would reclaim.
  6. Mark the side you want to clear. Use Mark Folder A or Mark Folder B to mark every duplicate file in that folder. A prompt tells you exactly how many files will be marked - including duplicates matched outside the selected pair - and warns you if the folder was not fully scanned.
  7. Process the marked files. Move, zip, or delete them with the Duplicate File Manager, optionally removing parent folders as they become empty. The standard marking rules still apply, including protected file handling.

The confidence rating is the point

Any tool can report that two folders share files. The harder and more useful question is how much the tool actually knows - and that is what the status column exists to answer honestly:

  • Complete - every scanned file in each folder was matched by a duplicate in the other. These are the pairs where clearing one side is a clean decision.
  • Partial - the folders share duplicates, but each also holds files the other does not. Useful to know about; not safe to clear wholesale.
  • Incomplete scan - the folders share duplicates, but coverage was incomplete. Files were skipped by a filter, or errors occurred while reading them, so the true overlap is unknown.

That third state is the one that matters most, because it is the one most tools do not have. A folder that was only partly examined can never be presented as a complete match, and percentages are always calculated against the files that were actually present - so narrowing a search can never make a folder look more duplicated than it is. Being told "I don't know" is far more useful than being told "complete" by a tool that only looked at half the folder.

What the folder report will not tell you

The folder report is a lens on your file results, not a separate analysis. Its limits follow from that.

  • It is only as good as the file matching underneath it. Build it on name-and-size matching and "complete" means the folders contain files with matching names and sizes - not the same content. Use a content checksum. The report always displays the criteria it was built on, so you can check.
  • It reports pairs, not chains. If the same folder was copied to three places, you will see the pairings between them rather than a single three-way grouping.
  • It cannot tell a stray copy from a deliberate backup. A working folder and its intended backup are a perfect Complete match, and that is exactly what you want them to be. The report finds duplication; only you know which duplication is on purpose.
  • Analysis stops at 5,000 folder pairs. The status line says so when the limit is reached, rather than quietly truncating.
  • Imported results carry less information. Where scan coverage data is unavailable, a plain matched-file count is shown instead of a percentage.

Comparing two specific folders

Sometimes the question is narrower: is everything in this old folder already in my new one? Add just those two paths and run the search, and the results answer it directly. Two search path modes make this sharper:

  • Non-inclusive paths are not compared against themselves, so duplicates within one folder are ignored and only cross-folder matches appear.
  • Master paths go further: mark your authoritative folder as master, and every reported duplicate group must contain a file from it. A single SmartMark command - Mark All Files Outside Master Path(s) - then marks every stray copy elsewhere while leaving the master untouched. Promoting a path to master automatically protects it as well.

That combination is the fastest way to answer "can I delete this old drive?" - make the keeper a master path, scan both, and anything the search does not account for is content that exists only on the drive you were about to erase.
